Single-molecule research focuses on observing and manipulating individual molecules rather than ensemble averages. This approach can reveal heterogeneity, transient intermediates, and rare events that are averaged out in bulk measurements. It spans chemistry, physics, biology, and materials science, and provides direct insights into reaction mechanisms, conformational dynamics, and force–energy relationships at the molecular level.

The field relies on specialized techniques, including single-molecule fluorescence spectroscopy (such as smFRET and single-molecule tracking), optical and magnetic tweezers, atomic force microscopy, and nanopore sensing. These methods can detect signals from single fluorophores, measure forces at the piconewton scale, or electrically read molecular translocation through nanoscale pores, often in real time.

Key concepts include dynamic heterogeneity and stochastic switching between conformational or catalytic states. Analysts extract kinetic rates and energy landscapes from dwell-time distributions and state trajectories, using models that range from simple two-state schemes to complex Markov processes. Observations often reveal behaviors not predictable from ensemble measurements, such as rare pathways or metastable states.

Historical milestones include early demonstrations of single-molecule detection in the 1990s and subsequent advances that enabled high-resolution, real-time measurements at the single-molecule level. Applications span DNA sequencing with nanopores, protein folding studies, motor protein mechanics, and in vitro enzymology. Challenges remain, including photobleaching, labeling artifacts, and the need for high signal-to-noise ratios. Ongoing work aims to extend throughput, enable in vivo single-molecule measurements, and integrate with computational models.
