DNA fragmentation refers to the breaking of deoxyribonucleic acid (DNA) into smaller pieces, a process that occurs naturally in biological systems as well as through artificial methods. In living organisms, DNA fragmentation is often associated with programmed cell death, known as apoptosis, where cells intentionally dismantle their genetic material to prevent damage from spreading. During apoptosis, specialized enzymes called caspases cleave DNA at specific sites, resulting in fragments of approximately 180–200 base pairs, detectable via gel electrophoresis as a "ladder" pattern. This fragmentation is a hallmark of apoptosis and distinguishes it from necrosis, where DNA degradation is less organized.

DNA fragmentation can also result from external factors such as physical shear forces (e.g., vortexing or sonication), chemical agents (e.g., detergents or oxidizing agents), or enzymatic activity (e.g., restriction endonucleases). These methods are commonly used in molecular biology to prepare DNA for analysis, cloning, or sequencing. For instance, restriction enzymes recognize specific nucleotide sequences and cut DNA at those sites, generating precise fragments useful in genetic engineering.

Pathologically, uncontrolled DNA fragmentation is linked to conditions like ischemia-reperfusion injury, where oxygen deprivation and subsequent restoration damage cellular DNA. Additionally, certain diseases, such as neurodegenerative disorders, exhibit elevated levels of fragmented DNA in affected tissues, suggesting oxidative stress or mitochondrial dysfunction as contributing factors. In forensics, DNA fragmentation patterns can aid in identifying degradation states, helping determine the post-mortem interval or exposure to environmental conditions.

Studying DNA fragmentation provides insights into cellular mechanisms of death, disease progression, and genetic manipulation. Techniques such as the TUNEL assay (Terminal deoxynucleotidyl transferase dUTP Nick End Labeling) are employed to detect fragmented DNA in histological samples, offering diagnostic and research applications in pathology and genomics.
