Oligotrophic waters are typically characterized by clear water due to limited algal growth. The low nutrient levels restrict the productivity of phytoplankton, which in turn leads to good water transparency. Consequently, sunlight can penetrate deeper into the water column, supporting submerged aquatic vegetation in areas that might otherwise be too dark. The dissolved oxygen levels in oligotrophic lakes are generally high, especially in the deeper zones, as there is less organic matter to decompose.

The biodiversity in oligotrophic ecosystems often favors species that are adapted to low nutrient availability. This can include certain types of fish, such as trout and whitefish, which thrive in cold, clear, and well-oxygenated water. Plant life is also adapted to these conditions, with less dense growth compared to more nutrient-rich environments. Human activities, such as agriculture and wastewater discharge, can lead to eutrophication, the process of a water body becoming enriched with nutrients, which is the opposite of the oligotrophic state. Maintaining oligotrophic conditions is often considered desirable for recreational uses like swimming and fishing, as well as for supporting specific aquatic habitats.
