The approach emphasizes lineage splits and shared ancestry rather than similarity alone, making it central to modern systematics and evolutionary biology.

Limitations and challenges include data quality and completeness, model misspecification, convergent evolution, horizontal gene transfer, and incomplete lineage sorting. Consequently, phylogenetic inference often involves evaluating multiple data partitions, models, and alternative tree topologies to assess robustness.
