Molekylionet is a conceptual framework for representing and analyzing molecular interaction networks as interconnected graphs that integrate data from experiments, simulations, and the scientific literature. It is used to model chemical processes at molecular scales, capturing both the static topology of interactions and, in extended forms, their dynamic behavior under varying conditions.

In a typical molekylionet, nodes correspond to molecular species and sometimes reactive intermediates; edges denote interactions such as bonds, reactions, catalysis, or binding events. Attributes attached to nodes may include chemical formulas, conformational states, charge, and experimental conditions; edges may carry rate constants, equilibrium constants, stoichiometry, and environmental parameters. The framework supports subgraphs for reaction pathways, networks of catalysis, or supramolecular assemblies, and can incorporate spatial coordinates and energy levels.

Implementation and tools involve data integration standards, ontologies, and graph databases. Modeling approaches range from static network representations for qualitative analysis to dynamic or multi-scale models for temporal evolution. Computational methods include graph algorithms, constraint-based reasoning, and machine learning for parameter inference.
