PROTWRITE

PROTWRITE is an integrated platform for de novo protein engineering that combines computational design, DNA encoding, and experimental validation to accelerate creation of novel proteins with predefined properties. It is intended to streamline the full design-to-characterization cycle, enabling researchers to specify target functions such as binding affinity, stability, or catalytic activity and to generate candidate sequences and corresponding DNA constructs.

The platform comprises a design engine, an encoding module, and a validation suite. The design engine employs structure-guided algorithms, energy calculations, and machine-learning models to propose amino-acid sequences that meet specified physicochemical and functional constraints. The encoding module converts protein sequences into DNA, applying codon optimization, motif avoidance, GC balance, and synthesis- and expression-system compatibility. The validation suite provides in silico screening, predicted property estimates, and interfaces with laboratory workflows for expression and assay planning.

Workflow typically begins with a user-defined target or uses a starting scaffold. The system generates multiple designs, produces codon-optimized DNA sequences, and coordinates procurement of gene fragments or full genes. After synthesis, proteins are expressed, purified, and evaluated against predefined metrics. Results are tracked and used to refine subsequent design iterations, supporting iterative cycle development.

PROTWRITE is used in biomedical research, industrial biotechnology, and materials science contexts to reduce design cycles and improve reproducibility. Limitations include the uncertainty inherent in computational predictions, the need for rigorous experimental validation, and considerations related to biosafety and intellectual property.
