Metagenoomika is the study of genetic material recovered directly from environmental samples, allowing the analysis of entire microbial communities in their natural habitats without the need for cultivation. The field seeks to characterize who is there, what they can do, and how they interact within ecosystems, using sequences obtained from DNA or RNA present in the environment. The term is closely related to metagenomics in English-language literature.

Historically, metagenoomika emerged from culture-independent sequencing in the late 1990s and early 2000s, with early environmental shotgun sequencing projects and later large-scale studies of the human microbiome. Advances in high-throughput sequencing and computational methods have expanded the scope from taxonomic inventories to functional profiling and genome reconstruction from complex mixtures.

Typical workflows involve collecting samples, extracting nucleic acids, and choosing sequencing strategies such as amplicon sequencing of marker genes (e.g., 16S rRNA) or shotgun metagenomic sequencing. Computational steps include quality control, assembly of reads, binning to produce metagenome-assembled genomes (MAGs), and annotation of genes and pathways. Outputs commonly include taxonomic profiles, gene catalogs, metabolic pathways, and ecological inferences.
