Markerfree

Markerfree refers to genetic constructs, cell lines, or organisms in which selectable marker genes or other introduced DNA sequences are removed or never integrated during the genetic modification process. The goal is to produce edited entities that carry only the intended modification without residual marker sequences, reducing biosafety and regulatory concerns and avoiding possible expression effects from marker genes.

Strategies to achieve marker-free status include post-editing excision of markers using site-specific recombinases such as Cre/loxP or Flp/FRT, sometimes employing self-excising cassettes or transient expression of the recombinase. In plants and animals, a common two-step approach is to introduce a selectable marker to enable isolation of edited cells, then remove the marker to yield a marker-free final product. Alternative approaches use transposon systems like piggyBac that can excise marker cassettes with minimal genomic footprint, or CRISPR-based scarless editing that relies on homology-directed repair to replace the marker with the desired sequence without leaving it behind.

Marker-free editing is widely used in basic research to study gene function without potential confounding effects of a marker, and in agriculture and biopharmaceutical development where regulatory acceptance may favor minimal foreign DNA. In plants, marker-free lines are often sought for trait introgression and public acceptance; in mammalian cells, marker-free lines are preferred for therapeutic protein production or gene therapy research.

Challenges include incomplete excision, residual scar sequences at the locus, reduced editing efficiency, mosaicism in animals, and regulatory variability across jurisdictions. Off-target effects from recombinases and the need to verify marker absence are additional considerations. Marker-free technologies continue to evolve with methods that minimize residual sequences and improve reliability.
