Moleculeformolecule (MFM) is a hypothetical framework in chemistry and molecular design that studies the one-to-one correspondence between molecular structures. In this approach, a source molecule and a target molecule are linked by a defined mapping that associates each atom, bond, and stereochemical feature of the source to a counterpart in the target. The goal is to understand how structural properties, such as connectivity and topology, translate across related molecules, with potential applications in design and analysis.

Its origins lie in graph-theoretical representations of molecules, where chemical graphs encode atoms as vertices and bonds as edges. MFM treats molecular graphs as objects that can be compared, transformed, or aligned to reveal functional equivalences or substituent trade-offs. The concept emphasizes preserving key features such as valence, stereochemistry, and electronic context while allowing modular substitutions.

In practice, MFM relies on algorithms from chemoinformatics and graph theory, including subgraph isomorphism, fingerprint similarity, and reaction templates. Modern implementations may use SMILES or InChI encodings as input and apply generative models or optimization procedures to construct target equivalents that satisfy constraints while maintaining the mapping.

Applications proposed for MFM include guiding modular drug design, where fragments of a lead molecule are replaced with equivalent fragments to tune properties; materials science, where molecular motifs are translated into alternative scaffolds with similar topology; and pedagogy, as a tool to teach structure–property relationships by comparing mapped molecules.

Limitations include the difficulty of capturing three-dimensional conformations and stereochemical effects in purely topological mappings, as well as questions about meaningfulness when no direct functional equivalence exists. At present, moleculeformolecule remains a conceptual framework rather than a widely adopted methodology.
