The procedure begins with routine isolation of pathogens on selective or differential media. Under sub‑optimal growth conditions or when the target organism is slow-growing, colonies are harvested at a defined time point and subjected to nucleic acid extraction. Instead of performing whole‑genome sequencing, a PCR-based assay targets conserved or species‑specific genetic markers such as 16S rRNA, ITS, or barcode sequences. The amplification step is typically completed within an hour, providing species‑level resolution that complements phenotypic results.

The combined approach offers several advantages over conventional culture alone. First, it reduces the time to definitive identification for organisms that require prolonged incubation, such as Mycobacterium tuberculosis or certain anaerobes. Second, it enables the detection of pathogens in culture‑negative samples by allowing selective probes against bacterial communities present in the growth medium.
