Typical workflows start with image acquisition, followed by preprocessing, segmentation or object detection, and feature extraction. Additional steps may include image registration, deconvolution, and tracking. The resulting data are then analyzed statistically or fed into machine learning models to quantify phenotypes, classify samples, or infer biological processes. Data types and metrics commonly derived from microscopy include cell or particle counts, area, perimeter, shape descriptors (roundness, elongation), intensity-based measures (mean, median, integrated intensity, ratio of signals), and texture features. In time-lapse or live-cell imaging, derived metrics cover velocity, displacement, track length, and dynamic changes in morphology or fluorescence. Three-dimensional and super-resolution datasets enable volume, surface area, and colocalization analyses, as well as 3D tracking and reconstruction.

Applications span cell biology, microbiology, neuroscience, and materials science, including phenotypic profiling, high-content screening, quality control, and validation of molecular localization. Challenges include image noise, segmentation bias, and variability across experiments. Reproducibility relies on robust preprocessing, clear metadata, and adherence to standards for imaging data and provenance, such as metadata schemes and documentation of analysis pipelines.
