Mass spectrometry-based approaches provide broad or targeted quantification, using label-free quantification or labeling strategies such as TMT, iTRAQ, or SILAC for relative measurements. Absolute quantification can involve standards like AQUA peptides or computational methods such as iBAQ or the total protein approach. Data are often expressed as ion intensities, spectral counts, or molecules per cell, with normalization required to enable comparisons within and between studies. Public resources, such as PaxDb, aggregate protein abundance data across species and tissues to support interpretation and cross-study analysis.

Applications of protein abundance data include profiling signaling pathways, characterizing cellular states, identifying disease biomarkers, and validating drug targets. Integrating abundance with transcriptomic and other omics data helps illuminate regulatory layers controlling gene expression and protein function.

Limitations and challenges include the limited dynamic range of some techniques, the impact of post-translational modifications on detectability, and the difficulties of cross-platform comparability.
