NS2BNS3 refers to the protease complex formed by the flavivirus nonstructural proteins NS2B and NS3. The NS2B-NS3 complex functions as the viral serine protease responsible for processing the viral polyprotein into mature, functional units required for replication. Protease activity is essential for maturation of nonstructural proteins and subsequent genome replication.

Composition and organization: NS3 contains an N-terminal protease domain and a C-terminal helicase domain, while NS2B is a small, hydrophobic cofactor that binds to NS3 and helps configure the protease active site. In many flaviviruses, NS2B also provides membrane association and residues that form the catalytic pocket with NS3. The protease often requires a specific arrangement or linker connecting NS2B to NS3 to achieve catalysis, as revealed by crystallographic and biochemical studies.

Function and substrate specificity: The NS2B-NS3 protease cleaves the viral polyprotein at multiple sites within the nonstructural region (NS1 to NS5), generating mature nonstructural proteins essential for replication. It recognizes defined cleavage motifs, frequently involving basic residues at certain positions, and operates on the cytosolic face of membranes where the polyprotein is translated. While some cleavages involve host proteases, the majority are carried out by this viral protease.

Structural studies have informed the design of inhibitors that mimic natural substrates and occupy the protease active site.
