Ubiquitin is a small protein that plays a crucial role in various cellular processes, including protein degradation, signaling, and response to stress. It is composed of 76 amino acids and has a molecular weight of approximately 8.5 kDa.

The ubiquitin pathway is involved in the regulation of protein function and activity, as well as the management of protein levels within the cell. A brief description of this pathway involves several steps: first, an activating enzyme binds to the carboxy-terminal glycine of the target protein, then the target protein is linked to a ubiquitin activating enzyme, which transfers the ubiquitin to a ubiquitin conjugating enzyme, ultimately leading to protein degradation by the proteasome.

Ubiquitination is known as the process of attaching one or more ubiquitin molecules to a substrate protein. This modification can occur on one or more amino acids in the protein's structure, which in turn affects the degradation and localization of proteins within the cell. This also serves a function for another modification called degradation, in which the attaching ubiquitin chains license a lysosome to degrade and recycle substrates.

Ubiquitin modifications have also been employed in other areas such as stress response pathways, signaling pathways, and regulating protein aggregations and elongation. These include nuclear receptor NURD complexes, SLIK, and BAF complexes, including varied roles in neurodegenerative disease, antigen presentation, texture of the genome, etc.

For studies of ubiquitination, one starting point is to identify these systems of modification, called lines of influence, then functionally testing each about whether together within the model helps gain high precision.
