Referencegenomet is a proposed standardized framework for reference genomics that aims to provide a single, versioned coordinate system and an accompanying set of resources to support consistent read alignment, variant calling, and interpretation across studies. Conceptually, it envision a core reference genome assembly augmented by modular annotations, standardized variant representations, and metadata schemas that can be versioned and extended over time.

The framework comprises several components: a primary reference genome assembly; a coordinate system compatible with existing formats; annotation layers for genes, regulatory elements, and functional elements; representations for common and structural variation; pangenome or graph-based structures to capture population diversity; metadata schemas for samples, assays, and provenance; and interoperable software interfaces and validation datasets. Data and resources would be distributed under open licenses to facilitate reuse and integration with current tools.

Governance would be led by an international, community-driven consortium coordinating release cycles, interoperability standards, and quality control. While multiple groups may contribute, the aim is to converge toward a shared specification compatible with mainstream workflows in genomics, medicine, and research.

Use of referencegenomet would improve reproducibility, enable cross-study comparisons, and support clinical interpretation by providing consistent coordinates and context for variants. Challenges include representing diverse populations, integrating graph-based and linear representations, managing data volume, and ensuring privacy and governance.
