Nucleoid-associated proteins, often abbreviated as NAPs, are a class of small, abundant DNA-binding proteins in bacteria and archaea that contribute to the organization and function of the nucleoid. They compact and rearrange the chromosome and influence global and local patterns of gene expression, replication, and DNA repair.

In bacteria, well-characterized NAPs include HU, IHF, FIS, H-NS, Dps, and Lrp. These proteins typically bend, wrap, or bridge DNA, thereby modulating DNA topology and accessibility. Some exhibit preferences for certain sequences or base compositions; for example, H-NS tends to bind AT-rich DNA and often silences horizontally acquired genes, while IHF and FIS can act as transcriptional regulators at specific promoters. Dps protects DNA during stationary phase and stress conditions. The abundance and binding activity of NAPs change with growth conditions, enabling rapid reorganization of the nucleoid.

Archaea possess histone-like proteins and Alba family proteins that package DNA into chromatin-like structures, contributing to genome compaction and regulation. In both domains, NAPs work together with other nucleoid-associated or transcriptional regulators to shape the chromosome and coordinate processes such as replication, repair, and transcription.

NAPs are central to cellular physiology, stress responses, and, in some bacteria, pathogenicity. Their dynamic, abundant presence in the cell makes them a key focus in studies of chromosome organization and gene regulation, with potential implications for antimicrobial strategies.
