Allopolyploidsest is a coined term that refers to the study or collection of expressed sequence tag data and related transcriptomic resources for allopolyploid organisms. Allopolyploids are organisms that contain two or more distinct sets of chromosomes derived from different species, typically arising from hybridization followed by genome doubling. The combined use of expressed sequence tags and similar transcriptomic data in allopolyploids aims to understand how gene expression is partitioned between parental subgenomes and how hybridization and polyploidy influence regulatory networks.

In practice, allopolyploidsest encompasses approaches that assign transcripts to their subgenome of origin, analyze homeolog-specific expression levels, and explore regulatory evolution after genome merging. Methods include EST sequencing, RNA sequencing, and allele-specific expression analyses, often relying on distinguishing single-nucleotide polymorphisms between subgenomes. Challenges include high sequence similarity among homeologs, incomplete reference genomes for each progenitor, and tissue- or condition-specific expression patterns that complicate interpretation. The availability of dedicated subgenome references and improved computational tools has enhanced the ability to map reads accurately and quantify subgenome expression biases.
