Partnergene is a term used in discussions of gene function and protein interaction to describe a gene whose product serves as a partner to another specific gene product within a molecular complex or signaling pathway. The concept is used to emphasize functional partnerships between gene products, rather than to denote a formal, distinct category in genome annotation.

Although not an officially defined class in major genome-annotation resources, partnergenes are often discussed in the context of protein-protein interaction networks, heteromeric complexes, and co-expression modules. In this sense, a partnergene's product may be a stabilizing subunit, an adaptor, a cofactor, or a regulatory partner required for the activity of its partner protein.

Genomic context can inform partnergene relationships. In prokaryotes, partnergenes are sometimes found in operons or conserved gene neighborhoods, suggesting coordinated regulation. In eukaryotes, partnergene relationships are more often inferred from correlated expression data or demonstrated by interaction assays, such as yeast two-hybrid experiments or co-immunoprecipitation.
