Homeobox-containing proteins are transcription factors characterized by the presence of a conserved DNA-binding domain known as the homeodomain, typically about 60 amino acids in length. The homeobox itself is encoded by a DNA sequence called the homeobox, and the proteins that carry it regulate gene expression during development, pattern formation, and cell fate decisions across eukaryotes. The term "homeobox-containing" is used for genes and proteins that encode or include this domain, including the well-studied Hox, ParaHox, and various plant homeobox families.

The homeodomain adopts a helix-turn-helix-like structure that contacts DNA, with a recognition helix that binds to target motifs in the genome. Many homeobox-containing proteins act as transcription factors, turning on or off networks of genes that shape body plans, organ formation, and morphogenesis. While the exact DNA sequence recognized varies, many homeodomain proteins bind to motifs containing a TAAT core, in combination with flanking sequences and co-factors that influence specificity and context-dependent regulation.

In animals, the best-known homeobox-containing families are the Hox genes, which are typically found in clustered sequences that exhibit colinearity—their genomic order mirrors their expression along the anterior-posterior axis. In plants, homeobox genes such as KNOX and BEL1-like factors likewise regulate development and morphogenesis, albeit with different regulatory networks. Across eukaryotes, homeobox-containing genes participate in tissue patterning, stem cell maintenance, and organogenesis.

Evolutionarily, homeobox-containing genes have diversified by gene duplication and divergence, contributing to the evolution of morphological diversity. They remain a central focus in developmental biology and genetics, with studies linking misregulation to developmental disorders and cancers in some organisms.
