GFF3GTF

GFF3GTF refers to the Generic Feature Format version 3 (GFF3) and the Gene Transfer Format (GTF). These are tab-delimited text file formats used in bioinformatics to describe genomic features. GFF3 is a more modern and flexible format that superseded GTF, offering richer annotation capabilities and better support for complex genomic structures.

Both formats typically contain nine columns. The first column specifies the sequence or chromosome name. The second indicates the source of the annotation. The third column defines the type of genomic feature, such as 'gene', 'mRNA', 'exon', or 'CDS'. The fourth and fifth columns denote the start and end positions of the feature, respectively. The sixth column provides a score, which can be used to indicate the confidence of the annotation. The seventh column indicates the strand on which the feature is located (+ for forward, - for reverse, or . for undetermined). The eighth column is a phase attribute, relevant for coding sequences, indicating the reading frame. The ninth column contains attributes, often in a key=value format, providing additional details about the feature.

GFF3 is designed to be more explicit and less ambiguous than GTF, particularly in how it handles the hierarchical relationships between different genomic features. For example, GFF3 uses a parent-child relationship attribute to clearly define that an exon belongs to a specific mRNA, which in turn belongs to a gene. This improved structure makes GFF3 particularly useful for representing complex gene structures and alternative splicing events. While GTF is still encountered, GFF3 is now the preferred standard for genomic annotation data.
